Have you tried using Outlook's "Detect and Repair" function?

They're not, actually.  Changes to the configuration are saved when you
close the Manager dialog.  Changes to the training/message databases are
saved after they complete.

(Unless you're using a very old version of the plug-in, which did wait until
closing to do saving.  If this is the case, then you really should upgrade,
because there have been a lot of bugs fixed and improvements made since
then).
