Using Outlook's junk mail folder as SpamBayes' spam folder is what
'we' intend people to do, whether they're using Outlook's filtering
or not. In fact, the default names of the spam & unsure folders were
changed to match Outlook's way back when the plug-in was in its
infancy. Manually moving messages out of the junk mail folder will
work (assuming that option is still enabled in the Manager) - and
there are other benefits, like being able to 'empty' the folder via
the context menu.
Why do you find it better to have the SpamBayes folders stored locally?
You could open a feature request to be able to monitor other folders
for moving messages, but, realistically, there's little chance of
that being implemented by anyone currently involved in the next year.
