Assuming you mean manual 3D segmentation, I second Greg’s recommendation of ITK-SNAP for fully manual segmentation. For semi-automated work, I recommend Ilastik (ilastik.org).

A nice, free GUI-based tool for interactive 3D segmentation is itk-snap
