[Chicago] Incorporating, etc.?

For the incorporation part, I've been pretty happy with Harvard Business Services (no relation to the university). They incorporated my LLC in Delaware and serve as my registered agent in Delaware. I also had to foreign-qualify the LLC with the Illinois Secretary of State (because I'm physically here and do business here), but that was just a matter of filling out a form and sending a $500 money order down-state.
I think you also need a business license in Chicago. Occasionally the city will send somebody into the co-working spaces to shake everybody down for those licenses.
I'd suggest asking around for recommendations on a good accountant, meet a couple of them, and choose one that you feel comfortable with. A good accountant will save you a lot of time and trouble and can explain the different options and trade-offs (LLC vs. C-Corp, etc.).
Oh, and FreshBooks has always worked well for me for invoicing on both side of the equation (as a contractor and as somebody hiring a contractor).
