You can use rcedit <https://github.com/atom/rcedit>:

rcedit pypy.exe --set-icon pypy.ico

Or use Resource Hacker (a GUI tool).

Reminds me: I need to update the Chocolatey package for PyPy. I haven't
touched it since 2.2...
