In case anyone is looking at this at the same time.  I have almost
narrowed this down.

Each word whose count is wrong is a "singleton" (as defined in
storage.py), and is not in the changed words list.  The comments say
that none of the singletons should be in the changed words list, but
many are (but they end up fine!).

I'll keep going...
