SpamBayes never deletes email, so the question as asked has no answer.
 It would help now if you explained which version of SpamBayes you're
using (for example, the Outlook plugin, or a POP3 proxy?), and
precisely what makes you believe email has been deleted.

If it's the Outlook plugin, then at worst SpamBayes moved email into
the Unsure or Spam folders you told it to use.  Users sometimes delete
those folders themselves by mistake, in which case they can usually
still be found as subfolders in Deleted Items.  SpamBayes never
deletes email, or folders, or anything else.
